You only addressed one of the two concerns. Egypt has been dealing with their own Muslim Brotherhood terrorism. This group, allied with Hamas, is primarily located in the Sinai area. Allowing large numbers of Palestinian refugees from Gaza into Egypt would also allow a good number of Hamas terrorists to slip through. These Hamas terrorists as well as radicalized young men are likely to join the Muslim Brotherhood and spread terror in Egypt.

There must be some reason Egypt and Jordan don't want them. Here's the King himself saying that accepting them is a red line he won't cross, and he feels Egypt won't either. If "those millions" were not going to be a problem, why would he state the opposite?
